The looks certainly don't matter, but you probably don't want water to get trapped in those bubbles of air. You don't have to take the whole layer out (I can't even imagine how you'd do such a thing a maintain your sanity). You can sand the fiberglass off the top of the worst of the bubbles and lay in some patches if you want. I sanded off a few small ones and just made sure the hole was nicely sealed with straight epoxy. And I don't think you need to worry about filling the weave entirely (I didn't) which is done just for looks on the exterior and that last fill coat doesn't add strength (others with more experience can chime in here). Hope this helps a bit. And yes, now would be the time to do it before the deck goes on -- I've crawled in mine to do some filleting after decking and it's a pretty difficult environment to work in at that point.
