I had the same issue. Just busted out the dremel tool and openend up all the air pockets. Put some straight unthickened epoxy in there to make sure everything was sealed well (I never did a fill coat in the cockpit, don't think it is needed). Then painted the inside of the cockpit white (two coats of paint to cover up all my mistakes). Now with the deck on, there is nothing to see and the painted cockpit looks really good.

Don't be afraid to open up those airbubbles and just paint some epoxy on. the cockpit is plenty strong. you could add more glass, but it will just get heavier and is uneccessary. Plus once you put the deck on, you really can not see in there at all, so all your mistakes magically dissappear.
