The epoxy bond is only as good as what it has adhered to. Paint has nowhere near the adhesion of epoxy.The more clean wood that shows the better the bond will be. Whether you can leave "some" paint on is a matter of how much "some" is. I wouldn't destroy the outer verneer but, I would invest a little extra time as long as I had to eat some dust anyway.
