Not sure what the directions say about this but I found that the first whacks that set the deck on can't get sunk as the deck springs back at the nail head. Once the epoxy cures you go back and sink them a little bit. It's better to sink them down just a small amount (<1mm) so that the wet-out coat can fill in above the head and into the edge grain broken by the nail head. If the nail head is high by any amount you'll end up sanding into the glass.
