According to the manual and video from CLC, the sequence is to glass the deck before cutting the hatches. The cloth tends to sag into the cockpit opening, so no reason to aggravate the situation with two additional holes.

John is right on the money for the thickened epoxy for end pours. Even at a syrupy consistency, if a leak happens (and it will), the stuff runs all over. Use lots (spell that LOTS) of tape to seal the dam. And they don't have to be very large.
