i noticed the manual mentions that there will be 'a seam in the middle of the cocpit ' when there describing putting the cloth over the deck does that mean im supposed to use 2 pieces of cloth that meet in the middle as opposed to just running 1 piece the entire length of the deck if so where exactly should they overlap?

This message in the manual is only for people building from a kit.
At that point in the build, when using the full kit, there is not enough glass left in a single piece, so you must use the 2 smaller pieces that are left to cover the boat.
It would be preferable, of course, if building your own hull with your own materials, to cover the boat with one large single piece of glass.
