wood finish-help please!

I recently built a pirogue and have a question about finishing the boat. I fiberglassed and painted the entire boat except for the small rub rails around the top of the side boards. I made the rails out of fir and thought it would be a nice touch if they were left natural wood color. The problem is that I have already coated these with a couple coats of epoxy as a sealer, no fiberglass! I have sanded these down really good and wonder if I will have problems staining over the epoxy? Any help on technique or finish and stain selection would be greatly appreciated. Thanks!
