Bob, personally I like the look of the nails, but that's just my opinion. I can't imagine how to remove them without marring the deck surface. Are you going to paint or varnish? By the time you get glass and epoxy on the deck, the nail outlines are buried, and paint will cover them nicely.

As for the gap, some thickened epoxy will set that right.
