hull painting and Varnish order of operations

I am finishng a ultralight eastport pram and want to paint/varnish like the sample boat in manual.  The bottom is painted just to water line and the top plank is mostly painted with exception a swoop and both bow and stern (small amount of varnish to each side of painted strip). I am using perfection plus paint and schooner 96 varnish. My question is waht is best way to achive clean finsihed boat.  Paint entire side of hull and then scuff, mask and paint over varnish?  Shol the varnish be painted first just past the waterline where paint will go, and then paint bottom lapping over varnish?
