I am building the 11ft Little Auk and have gotten to the point of cutting out the cockpit. This is my problem, when I lay the cockpit form out on the boat in accordance to the crest of the deck the distance between the gunnel and the rim of the cockpit on the port side is less than on the starboard side. Should I shift its placement off of the crest of the deck? Sorry if this is an easy question, I am new to boat building.

No, you need to untwist your hull instead. This link to the Shop Tips tells all.
