It probably oxidation.

To minimize oxidation, try to keep the can sealed as much as possible, and never dip your brush in there.

Open the can, decant some varnish into another container (preferably through a sieve), then clean the rim and put the top on the can (I don't usually tap it home until I am sure I won't need more). If you poured out too much, don't pour the excess back into the main can. I usually put it in a small tupperware container and use that until it's gone.

I have a 2 yr old can of Captains that I used the other day and did not notice any darkening, beyond the usual warm amber color.
