Fill 'em now. I just use wood flour for the mix as the end grain of the plywood is on the dark side. Some guys will add a bit of cabosil to lighten the color a bit. All in what you like. Both will make for a goodlooking bright finish. I mask off all the seams before I fill as it saves a bit of sanding and will keep any discoloration from the mix getting on the panels.
