Line the cockpit and under hatch areas with newspaper. Tape the paper in place if needed. Let the glass cover the holes. It will wet out fine and not bleed too far or make much of a mess at all. Don't apply goo to the glass covering the holes. When the goo and glass has cured to the rubbery stage (tack free to a light, still sticky to a firm touch) then trim the openings with a very sharp knife. No worries!
