I epoxied my hull scarf joints yesterday and the epoxy made it through the joint onto the outside panel. I'm scared to sand it too much, becouse the plywood is very thin in that area.
After I fiberglass the hull, will the spots that leaked through appear darker than the rest of the hull?

Don't worry, you're fine. When you apply the glass the raw wood will darken to match the epoxied wood. Not oversanding is exactly the correct thing to do.
