Michael,

Sideways or stacked makes no difference as long as the assembly is properly aligned and stable. Whichever is easiest for you in your workspace. Try dry-fitting (clamped but no epoxy) it both ways and use whichever gives you the best results. NOTE - epoxy is a lubricant until it cures, so even if it's stable when dry, it may need extra clamping and/or stabilization once the epoxy is applied.

As far as doing both at once, sure. You can stack them on top of each other as long as they're stable and properly aligned. But be sure to separate them with a piece of polyethylene or some other material that epoxy doesn't stick to.
