I've used a saw on previous kayaks but found the quickest and cleanest method is using a router with a 3/8" bearing flush trim bit. It trims right to the edge with no danger of gouging the hull. Bit was about 20 bucks at Home Depot. You'll have the whole deck perfectly trimmed in about 5 minutes.
