James,

The bulkheads have to sit on the bottom of the hull so you don't want to raise them up to match the top of the sheers. The sheer clamps are going to be planed down to the radius of the deck so they'll match the tops of the bulkheads. The stringers will also be the same height as the top of the bulkheads to support the deck. Also there's no need to fill in the gaps between the sheers and the bulkhead notches as they're not going to act as weatertight compartments anyway. Saves a few ounces in weight.
