Epoxy with varnish underneath will come off pretty quickly. If the scratches haven't gone through the epoxy and glass, just leave them for now. At the end of the season, sand the whole boat, touch up the epoxy, sand that and apply new varnish. It's not as bad as when you built it because you'll be starting with a mostly smooth & finished boat.

Scratches are a sign that you're having fun with the boat.
