I had a simular problem and fussed for some time. What finally worked for me is I took some scraps of wood (approx 1 x 3 in, but they didn't happen to be rectangular)and used 1 thin 3/4 inch wood screw per scrap. I screwed through the lower part of the hull, just below the side joint, and into the scrap plywood. On the outside of the hull I put a small washer on the screw so that it wouldn't pull through the hull. Just tightening the screw pulled the hull panels into alingment. I left them attached until I had tack glued the hull.

I put on scrap piece of plywood on each side, bow & stern.
