Epoxy prep for varnish

I should be at the last coat of epoxy (in the cockpit - MC 16) and I've noticed that epoxy fills in scratches on prior coats. does the varnish do this as well ? What grit does this need to be finished to ?

I've also got some trouble with fish eyes and other spots that go down to prior coat, so sanding these out isn't likely. Adding another coat of epoxy seems to just create more of these problems. Other than not being totally flat, will these stand out badly ? (going with a Satin varnish in the cockpit)
