I have had the same problems in the past. What I have done is use a sharp knife to carfully cut out the larger bubble, and replace it with a cut to fit piece of fiberglass, then epoxy it in place. On the wrinkle I would sand it flat, which usually exposes the small bubbles underneath. The fill coats of epoxy you will put on next fill both of these in, so I wouldn't put any more on until you have fixed the problem.
