Whatever you use to fill a dip will show through the finished glass, except glass & resin. Wood flour will appear as a brown/gold putty. If you are talking about voids between edge pieces of ply, then by all means use thickened epoxy (I used wood flour) to fill all little gaps in the line. It will just appear as part of the seam when done.

A small round dip in the center of a piece of deck could receive a small round "patch" of glass, though no wood flour, and by the third coat of epoxy, with sanding, you will see nothing at all. These sound like small typical flaws. Not to worry.
