Other than maybe possibly darkening the epoxy a teeny, tiny unnoticeable amount, no. In fact, I think it's a great idea to take a boat out on "sea trials" before varnishing it. Then you can make any modifications that turn out to be necessary without having to remove varnish and then re-finish.
