when should I stain?

I'm just about to start building my Chesapeake 16LT, and I'd really like to stain the deck and side panels. I've read through the various posts here regarding stain, but I'm still a bit confused over when, in the building process, I should stain the wood. Should I stain right away, before scarfing the pieces together? Or should I wait until after assembly? If I stain before scarfing, do I need to apply an layer of epoxy over the stained panels prior to stitching and fiberglassing? Does this add weight, and/or complicate the fiberglassing process?
