I also glassed the deck prior to cutting out the hatches. There's really no problem cutting thru the glass with a sabre saw. I also have a Japanese bonsai saw but the electric thing is much faster. The only thing I would add to all this advice is to cut inside the line a bit clear around. That way when you install the hatch stiffeners and the hatch rim you can sand the whole thing at once ensuring a smooth opening with no gaps.
