wood fillers

Quick question for anyone out there. Has anyone ever tried to use a mass produced wood filler in any seams, cracks, or holes, prior to epoxy and glass? I realize that there are solvent based chemicals that may present compatibility issues. There are however plenty of water based fillers as well. I'm not that crazy about the way the epoxy and wood flour schmooze always looks or sands. It comes out much darker than the wood itself.
