If the bubbles are small as you say with a painted hull, I don't know that I would do much besides sanding and applying your final coat(s) of clear epoxy.
I had a similar problem and found it was caused by outgassing due to heating of the surface after putting on a clear coat. The sun shone on the wet hull and warmed it before the epoxy cured. Just the reverse of what you want to happen.
