Yes you can stain under

epoxy. Use either a water based stain or aniline dyes which can be used in alcohol. The water based stain will be more permanant as the dyes are not as fade resistant to UV like you get from sunlight.
Do NOT use an oil based stain (Like Minwax for example) They are not compatible with epoxies unless they have been dry for a very long time and even then could cause problems.
The concrete has the capability of wicking water up from below unless it has a moisture barrier under it. I ALWAYS set lumber or other wood materials on strips of scrap wood when placing on a concrete floor- NEVER directly on the concrete. But I guess you found that out :)
