Since you are working from plans, it should be relatively easy to make changes to the deck. There is no reason you should not be able to get the type of fit you want.

A few random thoughts to get you pointed in the right direction:

Pick up a copy of the book "Building Skin on Frame Boats". Take a look at the section on the deck. I've seen several S&G boats built with this style deck.

Since you are working from plans, you can make the cockpit opening smaller. You could even do an ocean cockpit. Here are a couple of photos of a boat that a friend of mine recently completed. It was designed as a very low volume day paddler and has a relatively low deck:

You might want to try posting this question on the Guillemot Kayaks builders' board http://www.kayakforum.com/cgi-bin/Building/index.cgi This board deals primarily with stock CLC boats, whereas the other board draws folks building a broader range of boats, including some who have done things similar to what you are talking about. Both forums are good, but they tend to be a bit different in nature.
