Homer,

The question is really whether you plan to paint or varnish the area. I especially love the look of the nails if they are evenly spaced and lined up well.

If you plan to bright finish the deck, fill with unthickened epoxy to prevent bubbles forming under the deck glass, and when fully cured, sand fair.

Next time (and I'm sure there will be a next time) just leave the heads a little proud of the wood and sand flush. The silicone bronze is soft and sands to a bright glow - very attactive under epoxy and varnish.
