Push the wires down flat against the bottom using a screw driver (or some such tool) before filleting. Alternatively, place a small "tab" of thickened epoxy between each stitch, let harden and remove the wires entirely before laying down the fillets. I found that by removing the wires and using masking tape to bound the edges of the fillets, I was able to produce very neat, smooth and small fillets - a great way to save weight and produce a professionally finished touch to the cockpit and compartment areas.
