Yes, you plane down to the plywood and then a little ways into the plywood depending on the boat and the amount of camber in the deck. I'm planing the shearclamps on my Chesapeake 18 and the front deck does require some cutting into the plywood. Don't be concerned about cutting into the ply. The joint between the deck and the hull sides will be sealed pretty well. Use the bevel guides and plane to match the curves as close as you can...
