Feet first

Unclear whether you just find it uncomfortable, or whether you have difficulty getting into the cockpit with your legs properly extended, or if the cockpit is simply too small due to thee front bulkhead too close (hard to beleive in a Chesapeake).

In any case, it is best to sit in the intended position and not move the seat towards the stern, as that will affect the trim and performance of the kayak.

Minicel foam is great stuff to line the inside a cockpit to make it more comfortable. You might cover the area near your knees with foam as done in most good commercially-available kayaks.

If the difficulting is getting in and properly extending your legs, try temporarily sitting on the back of the coaming rim and bringing your legs into the cockpit first. Then slide forward off the coaming rim into your seat. A paddle positioned perpendicular to the boat just behind the coaming rim can be used to stabilize.
