You are not the first to have a low deck beam. My solution was to add a lamination or two of 4mm plywood to raise the top of the deck beam to mach the height of the shear. Just cold bend a layer at a time and glue it to the existing beam. If you plane the shear clamp using the template to match the shear first then it is easier to match the the beam to the shear.

My shear clamp was also too low near the deck beam and only got a bevel on half of its top. I just buttered the top of it nice and thick with epoxy when I glued the deck on. I also later added a fillet on the inside from bulkhead to bulkhead.
