One way to run the lines thru the bulkhead and deck is to epoxy a piece of tubing into the holes so it extends from the cockpit, thru the aft compartment, and thru the deck.

Semi-rigid air tubing works very well. Just be sure to scuff the tubing where the expoy will be so there is a mechanical grip.
