Sounds like only one coat of epoxy on the interior sides and a heavy coat on the bottom. One coat does penetrate, it's the lack of build-up you're seeing. Re. cockpit bottom It's not often clear that there's glass or not in thick epoxy. It might be worth running a ROS around the cockpit with 80grit then adding another coat to fill the tiny cracks.
I've had a couple kayaks develop a severe crackle pattern in glassed exterior surfaces, methinks it's a consequence of severe temperature changes when stored outside in sun/snow.
You wouldn't be able to re-use the deck. The epoxy cost would be as much as the plywood.
