I'm just at that point with my MC 16.5, so I haven't done it yet (first build), but the flush hatch kit instructions say to drill a series of 1/16 holes for bonsai saw(recommended) or saber saw. I glassed the deck first, just following the sequences in the manual. The hatches can be added to completed boats, FWIW.
