Glassing the deck after the coaming is on should be OK. There's more than one way to do it, but I would trim the glass to butt up against the coaming, then cover that edge with a small fillet later.

Glassing the cockpit after the deck is on would be tricky. It's already more difficult than glassing the outside. You would be sticking your head in while squeegeeing epoxy up to the sheer clamps. Not fun, but you could do it. If I had to do it, I think I would do it in three overlapping sections, one for the bottom, and one each side, with the kayak tipped over towards the side I was working on.

An alternative way to save time would be to do the glassing immediately after the interior filleting. Give the fillets a half hour to stiffen a bit first.
