Todd,

If you've gone through the 'glass you really should patch with some scrap cloth and feather it in before you re-varnish. There's no need to epoxy the entire boat, just areas where you might have deep scratches or, as mentioned, bare wood/patches. After everything is feathered in it will all disappear under the varnish.
