It really doesn't matter what type of screw you use on the deck beam if it's the typical through the hull and sheer clamp from the outside of the boat. Just leave it in, put in the wooden plug and it's going to be completely encapsulated in wood/fiberglass/epoxy so no water is ever going to get to it. If you still want to take it out it's be a good idea to put some wax on the threads before installing it so the epoxy in the joint won't adhere to it. Either way works just fine. Leaving it is easier!
