Kyle,

There's a difference between wood flour stains and a wet out area stain. If you sand the wood flour stain and make sure all the wood flour is actually off you will end up with an area that still looks darker but will be the same color as the boat after you glass it. A test is to take a damp cloth and wipe it over the area in question. The wood around the area will turn almost the same color unless there's still some wood flour on the panel. In that case it will still be noticeably darker. Careful hand sanding can get rid of the flour without going thru the upper veneer. Careful is the key word there!
