Stephen,

That is what I would do.

I've noticed that where water gets into/under the varnish on my paddles, it apperars to stain the wood a very dark green. At least it doesn't appear to be mould - just water.

I've always opened my hatches when storing my kayaks for any amount of time. I fear that with hot and cold temperature changes, condensation may form in what were once bone dry hatches.

I don't think you can reverse what's happened but should be able to stop it from going much further.

(We call the marks character, right?)
