We have the same scheme on our 16 Hybrid and I'm surprised at how WELL it's keeping the water out, six months on. Through long periods of immersion we're getting only spoonfuls of water at the end of the day. We don't have the "hatch rim" on the sills either, which should make them leak a lot more.
My suggestion is to tighten up on the bungie cords a lot.
Failing that, you can always fall back to the stock hatch-toggle arrangement, which is a tiny bit less elegant but might provide more positive pressure on the hatch gasket.
