1) recoat as soon as it is not tacky/sticky anymore. if you wait too long...you would have to sand. you want a chemical bond, not a mechanical bond.

2) if you wait until you have it all put together...there is less rework. if you sand now, you will resand after the deck is installed and you deal with the spills and the deck glass seam. i usually split the difference...do some sanding to ensure basic smoothness of the hull...deal with any major bumps...and then again after i am all done.

3) if they are so small that you can't pop them or scrape them out...then probably not a big deal. they will not turn clear upon popping them..but if you can open them up and remove the un-wetted material...when you re-epoxy...it should become clear.
