You can cut them as a straight cut through the middle of the wrinkle then overlap the edges of the cut so the glass lays flat. Then sand the bump off late.

Or you can cut more exactly - sort of a pie shape piece so the wrinkle is gone and the glass seams nicely.

What ever method you select is fine and most guys install a second layer of glass over each end for re-inforcement purposes anyway.
