If you didn't put a forward bulkhead and just had a sea sock up front and only an aft hatch, you should be able to do this without any real problem. Or, possibly, you could split the hatch longitudinally and make a smaller front hatch that will still give you leg room to sleep in the yak. More precisely you could build a little open box inside the hatch so there's essentially a tunnel that your legs could fit in. It wouldn't have to be particularly long unless you're really tall. Then you use the rest of the hatch as normal.

Structurally there's no reason you couldn't do it, either way you choose.
