If doing flush hatches, one advantage of the glass first is that once you cut out the hatch, you already have a glassed hatch cover. Just drill a few holes in a row with a very small drill so that you do not have a hole thats wider than the gap you want around your hatch.

With the origional style larger hatch this wouldn't matter.
