I wouldn't use polyester. Cheaper, but nastier to work with. If you must pour something in your sealed compartments, use cool epoxy on a cool day and it will flow better and thinner.
I've built several smaller kayaks without hatches. I put a small drain plug in each bulkead to ventilate the compartment and drain any seepage/condensation.
But I'm curious: how do you know the wood inside the compartments needs attention? Generally, builders of hatchless boats are extra careful to seal everything before installing the deck.
