That's Water

Water intrusion makes a telltale dark stain. Thanks to the high resolution of the photo I'm sure that's what this is. Water stains on 'glassed okoume are known on this BBS and others as "Black Ick," and they tend to be permanent.
Hmmm...you didn't happen to launch your boat recently, did you?
If the photo is representative, you have only a mild case. Once you've finished the epoxy work, sanded everything, and applied coats of a varnish with lots of amber in it (like Interlux Schooner or Z-Spar Captain's), I don't think anybody but you will know they are there.
