I would "just leave it alone." I don't think the wavy-ness is going to be obvious in the finished boat.

I still like to 'glass right on top of uncured fillets whenever possible. The best trick to avoid goobing up your carefully applied fillets is to take about a 2 hour break (depending on the temperature) to let the fillets cure enough that it's hard to deform them, but not so much that you don't benefit from the superior bond of 'glass to the "green" fillets.
